Can WE run the animations in PP presentation?

Yes. On Windows you can set Worship Extreme to "View presentation with" Microsoft PowerPoint. This will use PowerPoint to render the presentations, keeping the transitions and animations.

Is there a way to still view the powerpoint on the stage display if I select "View presentation with Powerpoint" option?

No, the presentation must be displayed with Worship Extreme to show on the stage display.
